Glossy sealer on a matte floor finish
I have done a little research online, and realize that the installers of our vinyl flooring must have used a high-gloss seam sealer on our matte vinyl flooring. The seams are quite obvious and visible for this reason. We did not have a good experience with the company, and therefore do not wish to contact them about this. Is there any remedy we can try to make the seams less obvious? Thanks in advance!

I can think of three solutions to you problem, some of which are better than others but ultimately the choice is yours to make.
1) As much as you may not want to deal with the retailer, you should voice your grievance to the manager because, they are obligated and have every legal right to rectify the situation anyway they see fit, but they can do so only once. After that, you can take whatever measures you see fit. I hope you understand what I'm saying... When it comes to this option, tread lightly and carry a big stick because, depending on the level of co-operation between the parties involved, it has the very real potential to get ugly.
2) If option (1) fails, you may be able to patch the seams with the leftover vinyl, IF you happen to have any but, you would end up with twice the number of seams. But, if it's done right, it generally turns out looking pretty good. However, that solution may be beyond your scope of knowledge / ability. If so, I suggest you call a well qualified installer.
3) The easiest solution would be to cover the seams with flat metal door-bar. This will definitely hide the seams but, it may not be esthetically pleasing, especially if a seam is in the middle of your floor. But, if the seam(s) are at the doorways, its not too bad.
NOTE: Given that the seam is now contaminated with, from what you claim to be the wrong seam-sealer, I would not suggest trying to re-glue it (i.e. the original seams) / seal it using the proper seam-sealer.
