The probe is attached to the one end of the battery case, and the clip at the other one. 

Continuity testers are absolutely safe to use, but you have to keep in mind that you have to turn off the current in order to be able to see if the electrical power flows from the one part to the other: this will also help you determine which the problematic spot is. If you are testing a device or an appliance you should also unplug it and turn the power off for safety.
