If you really do have a millivolt system you are going to let the smoke out of your gas valve by wiring it without the relay.
So far it's working fine for me. I have the red wire from the stove and one lead from the transformer connected to Rh. The white wire from the stove is connected to W. The other lead from the transformer is connected to C. The Nest gets its power from the Rh/C circuit. It's controlling the heat through the Rh/W circuit. There doesn't appear to be any connection between W and C, so the gas valve isn't getting 24V.
