Confused correct wire ac unit

Hello.
I just upgraded my hvac system with 2 stage Trane XL16I (4TTX6) a/c, Trane XV95 2 stage Gas Furnace, and Aprilare humidifier. I ordered Honeywell Prestige 2 wire IAQ Tstat. I'm confused how to wire all the system. According furnace installation manual from a/c unit Y1 goes to Y on the furnace and Y1 t-stat also goes to the furnace. Same thing with Y2. According A/C manual Y1 is the same as before, but Y2 from A/C goes to BK on the furnace and Y2 from t-stat goes to BK on the furnace. Witch wire diagram is correct? Also If I'd like to use separate transformer for humidifier how should I wire it?
Thanks in advance for any comments.

Wire according to the A/C manual in order to get the proper air flow for the 16 seer a/c. The transformer should have the primary hot side come from the HUM hot wire located in the electrical connection box inside the furnace.

Thank you for your reply.
So the ac part is clear for me. But humidifier is not. If I'll use regular humidistat I would do exactly like you advice, since my Honeywell Prestige 2 wire IAQ thermostat will control humidity then wiring more complicated. I'd like to use dry contacts on the tstat interface module (U1,U2). and I'm not sure how to wire it using separate transformer.

Not really more complicated.... the 2 wires on a manual humidistat would now go to the dry contacts

You can hear the compressor shift if you are outside when it changes.

How fast is compressor shifts after unit turns on? Does the tstat show stages on the screen?
