What are you using for a stain, and how old is the deck?

Whatever stained the redwood will not absorb the stain you apply like the redwood will. I doubt seriously that you will be able to sand the stains out totally. Guess you either live with the blotches or replace the affected boards. ConHeart redwood is about $3.00/bd.ft. right now, and, depending on where you live, you may not even be able to get it.
