Question smelly toilet

I live on the top floor of a two story condo with the bathrooms stacked one on top of the other. The top bathroom toilet had a lingering old urine smell that would not go away with any amount of cleaning. I removed the toilet and found the flange was broken. I replaced the flange and the wax ring but the urine smell came back. Any ideas what it could be?

Just a thought, what you repaired, which was the cause of leaking into areas unkown, you may still have other materials that were subject to leeching or wicking. This needs to be all addressed with a primer such as Kilz or Binz to remove all evidence of odor. The issue is to what extent this area of leaking covered and can you gain access to it and thoroughly inspect all areas.
