Shower floor caulk discoloration (mold?)

I applied 100% clear silicone caulk to my shower floor. In some spots there is a dark color forming around the caulk. There may have been some grout colored caulk in some spots that I didn’t remove completely before going over it with the clear silicone. Not sure if this is mold but I’m wondering if this means water is getting behind the caulk in these spots.

anyone know what this is and how to fix or prevent it?

It likely is mold, yes. If you didn't use a kitchen and bath silicone (that contains a mildewicide) that is likely part of the problem. Cleaning the shower regularly with a product like Tilex will help. Because its not just on the silicone, i see it on other grout lines as well.

You will have to cut out, scrape and replace all that caulk.
