How do i completly shut the entire window opening?

So we have this little "porch" on the side of our house with 15 storm windows (yes, 15, its rediculous, i think the previous owner really wanted to get noticed). That is all there is, storm windows, no wooden windows on top. Problem is that 2 of these storm windows get nailed by the leaking gutter water from above when there is heavy rain. The result is that the water comes inside through the storm windows. So, i would like to remove 2 of these and shut the opening completly (seriously, i don't mind losing 2 windows out of 15, heck take out 14 for all i care) . What are my options? Should i put in some kind of plexi glass in the place? Do i even need to remove the storm windows or could i just go outside and put a huge sheet of plexi glass on top of them? I don't even care if i can see through it, as long as its a waterproof solution. Main concern is that the opening should be waterproof. So, whatever is easiest/cheapest.

The two window sizes are 30" width by 55" height.

Oh, yes, we will be cleaning the gutters soon as well, but i wanna take care of this.

Treat the cause not the synptom, fix the gutter.

yes, we did clean out the gutters 2 days ago. Then it rained again here, and although there doesn't appear to be no where near as much water splashing on the storm window, some still gets inside maybe because its windy outside. So, i still would have to remove the window and shut the opening.
