When you install storm windows do you caulk under the storm window moulding before you screw it into the wood around the main window?

Only if you are going to leave the storm windows permanently attached. If you plan on removing them in the spring, use stick-on foam weather stripping (stick it to the storm window frame) before you install the storm windows. Leave gaps near the corners on the bottom. Any moisture that gets in between the storm window and the house window will need a way to escape.
