How to treat wooden windows?
Can somebody recommend me what to do with my wooden windows? they are made of plastic outside and wood inside. I already filled rotted wood with Bondo wood filler.
What do I do now?
Do I need to sand them and paint with varnish? I don't quite like varnish because i see it is pealing off all around. Are there any other options?
Should I use Minwax Wood Hardener?

Varnish generally only peels on the interior side of windows if it's gone too long between coats - where condensation and UV rays have deteriorated the original finish. Normally a filler like bondo is only used when the wood is going to be primed/painted. I assume yours are stained or natural with varnish/poly.

Probably the simplest thing to do would be sand them down, prime and paint. You could pick a color close to the stain color so it won't stand out .... or if you need to do all the windows in a room, paint it most any color. About the only other solution would be to faux paint a wood grain over the bondo. Done expertly it will make the bondo almost disappear but that is easier said than done.

Are there any better and more "long-living" alternatives to painting?
How about applying Waterproofing Wood Sealant Protector? e.g. Semco Teak Sealer. Can I just cover the whole window with it instead of painting or varnish?

I don't know that one type of coating will last a lot longer than another. The coatings fail because of condensation and UV rays. Tighter fitting windows or storm windows would help. The main thing is to sand lightly and recoat once the existing coating starts to fail.
It usually isn't a big issue with painted windows because peeling paint is very noticeable along with most folks repaint the windows every time they repaint the room. Varnish often gets neglected and doesn't get recoated when it should.
