De-thunking Duct Run

Our duct has always made a thunking sound during winter as the duct expands. Unrelated remodeling has given us excuse to open up the soffit now/soon and call in a pro to try to fix the problem hopefully be adjusting how its secured.

Other than the obvious discomfort of turning on our heat when it's not cold, will it be that much harder to try to investigate and resolve this issue now, or would it make a big difference to delay until winter?

You should be able to get the duct to make the same noise with just turning on the fan. Otherwise, the cause of the noise would be in the flue, not the duct. It should not make any difference turning on the heat this time of year.
