Range Hood Vent Preplanning

The kitchen has been gutted, and I'm looking at doing the final preparations before the drywallers come in. I'm trying to see if there's any preplanning I can do for ducting for the undercabinet microwave/range hood. The problem is that the top of the cabinet will be lower than the ceiling, so I can't vent straight up out of the microwave and out the top of the cabinet. Therefore, I will have to vent into the wall and then up and out through the roof. I'm concerned about putting the ducting in now, because I don't have the microwave picked out yet and I'm concerned I'll be off on the placement. For the part in the wall, could I just use semi-rigid aluminum ducting and install it after the cabinets are in? Before the drywallers come, I can open up that part of the wall to make sure there are no obstructions.

I've got a few photos of where I want to break through from the wall into the attic. I'm concerned about doing any structural damage, though. I can either break through with a 6" round or a 3-1/4"x10" rectangular duct, which will be better?
