wiring between two 3 way switches
I know to run 14-2 to the first switch, and to run 14-3 from there to the (3) flourescent fixtures and then to the other switch.
I know that this involves travelers, but don't know how to do more than one fixture.
I have already pulled the wire from one side of the shop to the other, with a loop at each light.
What is the wiring configuration at the three fixtures?

You cannot go switch to fixture to fixture to switch. If you have three way switches and multiple fixtures, the best thing to do is to wire it up with only one fixture and get that working. Then use 14/2 from the first fixture to the other fixtures.
Better yet, run the 14/3 directly from switch to switch (i.e., not through the light). It's hard to screw this up.

The correct cable-routing is;
2-wire "Feed' cable to 3WS #1
3-wire cable from 3WS #1 to F- F #1
3-wire cable from F-F #1 to 3WS #2
2-wire cable from F-F #1 to F-F #2
2-wire cable fron F-F #2 to F-F #3 This results in;
5 conductors @ 3WS #1
8 conductors @ F-F #1
4 conductors @ F-F #2
2 conductors @ F-F #3
3 conductors @ 3WS #2
