What to do with old wiring

I'm finishing my basement and installing a drop/suspended ceiling. Right now, there are 4 bare bulb lights down there which will be replaced by recessed cans. The old lights will be completely disconnected.

Do I need, by code, to remove all the old wiring and boxes if they're disconnected? I plan on removing the fixtures and replacing them with covers.

If the wires are disconnected on both ends you can just abandon them. No cover needed on old Jboxes. Cut the wires as short as possible and push them out of the box. It is important to do the same at the originating point, cut short and push out. That way they can't be accidentally re-energized.
