Wiring line-voltage fan
I am wiring a device fed by split-phase power in an enclosure which needs cooling. I found a 220v fan to install, but what protection would be necessary? The enclosure is fed through a 40a breaker. Would it be a violation of code to connect the <0.5A fan with integrated, small wires directly to the input power? If so, how would it be accomplished? It seems impractical to wire 6AWG conductors to one side of a 1A fuse and tiny wires on the other.

Welcome to the forums.
Hard to tell best way to wire without knowing what the unit is or looks like. If you wire across the incoming hot wires the fan will not shutoff.
Isn't there a place inside the unit where the wiring sizes are reduced or are on some type of connection block ?
With a 240v fan used in that application I would use a fuse on each leg. This would protect from internal shorts to ground.
