I'am running 12/3 wire with ground to a junction box for two circuits.I want to use two gfi breakers, both the hot and neutral lines connect to the breaker.How do I hook up the other breaker without a neutral line?

Don't know why you've decided on GFCI protection at the breaker, but if that decision isn't firm, then read on.
If that junction box divides the two circuits, each of which has their own neutral after the junction, you can buy buy two GFCI receptacles. Put one in the first outlet after the junction box.
But do not attach a shared neutral to the load side of a GFCI receptacle -- it will not work. Don't put in the GFCI until after each circuit has its own neutral.
This is just one of the many reasons I dislike 3-wire shared-neutral circuits.
