How do you take a 3 way setup that controls two lights and make it work only for each individual lights.( switch 1 controls light 1 and switch 2 only works light 2) Now either switch works n\both lights.

Can you determine the path of the interconnecting wire?
Power source > switch 1 > light > switch 2
or some other.
This will help determine what type of re-wiring is needed

Or shut off the breaker and tell us everything you see in both switch boxes and both light boxes. Make sure you identify all cables, all wires, and all connections. I know that's a lot of work, but we need this information to figure it out. There are far too many ways that this might be wired now to understand what you have.
