Ok first you need to get the keypad back. A _lot_ of people fall into the trap of setting DSC keypads as "Global" (Which does have a use, just not for a typical system).
Press and hold the 1 key (selecting partition 1) Go back into programming, and set the keypad correctly in section 000. (It's in the manual at the end of the section on keypad commands).
Once that's done, you probably need to first go into section 13 and turn on option 1. (ADT installers never use the resistors on the loops if they can avoid them.) After that, you will still need to set the zone configurations to match how your zones are actually laid out, but that should get you back to basics.
Write out your zone setup, and we can give you the correct codes. Once you do them, a lot of DSC's twisted syntex will make more sense.

First you enter program mode with[*] + 8 + [installer code]
Then go to section 13. To turn options on and off, simply press the key corresponding to the selection. The zone light (or number on a LCD display) will be on for all options that are "on".
For the zone programming:
Go to section 001 and enter the numbers one after the other. The panel will double beep when it jumps to the next entry in the section. The leading zeros are necessary.
1-front door -- 01
2-Grage door -- 01 (if it's an entry/exit door; otherwise enter 03)
3-Motion (main) -- 05
4-Patio door -- 03
5-Basement Motion -- 05
6-Basemnet winxy -- 03
7-Not used -- 00
8-Not used -- 00
Once you enter the entry for zone 8, it will jump back to the awaiting section status. Press # until you go back to run mode.

It sounds like you may be missing a contact/magnet on those basement windows.
The default exit delay time on a DSC panel is 120 seconds. It's set in third group of section 005 on a PC5010.
