replacing siding

I am currently removing 25 year old cedar shake siding and will replace with either cedar lap siding or fiber cement. When removing the old shakes is it considered better to pull the old nails out or drive them in flush with the sheathing to be covered over (I will be installing house wrap under the new siding)?

Anyone with experience installing the fiber cement siding?

It is just my nature, but I remove old nails. It probably doesn't matter.
