Replacing Siding With Deck Bolted Through It?

This is kind of a siding question, kind of a deck question, and probably a dumb question. My wife and I bought a house and we are wanting to replace the siding. It has a wrap around covered porch that goes around about 2/3.

After looking at it, the deck is attached above the bottom of the siding but they did not flash around but bolted it straight through the siding. I guess I am wondering what can be done (if anything) about the section of siding that the deck is bolted to?

The siding behind the ledger will be staying there for the life of the deck. If the rest of the siding gets replaced, the old siding will be cut around the ledger... the ledger will need to be correctly flashed... the new siding will go around the ledger.

Putting the ledger over the siding increases the likelihood that the ledger will rot (can't be flashed correctly) and that it may not be fastened correctly (is is nailed or bolted?) so in either case it's not a good idea to build a deck that way.
