Replacing rotted wood under patio door

Lets ignore the condition of the sliding door for now if possible. I want to replace the wood trim underneath the door that has rotted out. After pulling it out, there was a piece of aluminum between the wood I removed and the wood behind it. The second piece of wood also needs replacing. I did not remove the second piece of wood yet but it appears to have aluminum behind it as well.

This looks simple enough but the distance between the edge of the pavers and the outermost wood has a small gap. What should be used to fill that gap? If I used a thicker piece of wood to sit flush to the pavers, it will stick out farther then the siding trim.
