I am having trouble with my opener. It seems to open just fine. The trouble is with closing.

It will not close with a single push of the wall mounted button or the remote button. If you hold down continously the door will close. I have also tried disconnecting the door from the drive chain. With it disconnected, the chain moves normally with a single press of either button.

My assumption is the the door is out of alignment and as a result the protection mechanism is causing it to reverse direction. Might there be any other reasonable cause? If it is out of alignment, what can I do about it?

Have you checked to be sure the safety eyes are clean and alined? If the door opens and closes manually OK you may need to adjust the down force. It may be hanging up a little and a little more down force should do it.
