Intermittent Pilot Ignition Control

I have a problem with my furnace. The furnace, a Lennox G16Q3-50, ignites the burners and burns for approximately 3 minutes, the blower then kicks in and runs for another 2 minutes when the Pilot ignition control (Johnson Controls G776RGD-11) LED light changes from green to red and the burners shut down. Does anyone know the diagnostics for the LED? What does it mean when the ignition control light flashed red and then shuts down the gas flow to the burners? Is it the Flame sensor unit, the ignition control unit or something else? Does anyone know where I can get a manual to explain the LED diagnostics. Thanks for your assistance

The flashing LED means ignition lockout. Cleaning the flame sensor, checking the cleanliness/tightness of all ground connections is the place to start looking for problems. Here's 2 documents from Johnson Controls that will help you:
