switching 24 VAC secondary leads

switching 24 VAC secondary leads

Does it make any diffence, (in my case with a three lead pilot burner/ sparking ign/lockout with white rodgers gas valve, carrier furnace) if secondary #1 and #2 24VAC leads are reversed on the board? My transformer has two black leads, not a red/blue. I can't imagine why it would matter, but didn't know if it could cause any problems (in my case an intermittent chattering main gas valve on main burner signal)
