Water Leaking Above PVC Pipes above Furnace when it rains. Don't know how to fix

Here is a video link to the problem. As you can see there is water leaking and I don't how to fix it so it stops leaking. Only have problems with this when it rains.

Go up on the roof & caulk around the pipes & lip of the cap with silicone.
