Compressor runs fine and cycles when thermostat calls for cooling.
Fan only runs when set to manual or call for heat

fan won't run in auto position:
The fan, relay and wiring all check out because it does work in the FAN/ON position.
This leaves the thermostat. The most likely cause is dirt or dust in the switch itself. Move the switch repeatedly from FAN/ON to FAN/AUTO 5 or 6 times. This may wipe the dust off of the terminals and restore proper operation.
If not the switch (and thermostat) is defective.

I must be missing something.
The fan you are concerned about is the indoor fan that moves the heating and cooling air through the house.
You seem to be saying that in the FAN/AUTO position the compressor (outside unit) will run and the inside fan does not.
Most units made in the last 10 years or so have a DELAY on the indoor fan. The outdoor unit may run as much as 60 seconds before the indoor fan cycles on. This is NORMAL. The same goes for shutdown. The fan may run as much as 60 seconds after the outdoor unit cycles off. This is NORMAL too. Is this possibly what is happening?
