Hello,
What is a good replacement for RQM-2S40-3-TP

I recommend removing the ballast and switch to using LED bulbs. They do not need a ballast.

what do I do with all the wires?

Wire according to the instructions with the LED bulbs. There are two types. You will only be using the black (hot) and white (neutral) wires coming into the fixture. Some bulbs need both wires to go to the same end of the bulb while the other type you run the black wire to one end of the bulb and the white to the other end by connecting them to the blue, yellow or whatever color your fixture wires are.
