What type of molding is it? Is it the rubber strip that runs through a metal channel, or some other style? What year and make of Ski-boat?
A little more info (and possibly a picture posted somewhere) will help us figure out your problem.

If the moulding is popping out from water pressure underway
you can replace the rubber strip. take a sample to the
boat shop and have them order you the proper length.
I have had some success with clear silicone. Reinstall
the existing stip using rtv silicone sparingly, it works
as a lubricant to get it back in and seals it in place.
If it is coming off when you are docking and getting off
and on the trailer, be more careful. Its going to do that
if you are rough with it
