Hole patching

I am removing an antenna and a fishfinder sensor from my fibreglass boat. What is the best way to fill the screw holes?

A lot depends on the condition of the boat and what you want it to look like afterwards..... If all you want to do is patch the holes and don't care if they still show - clean em/epoxy em - or fill them with fiberglass polyester resin. If your boat is in pretty good condition and you want it to look relatively blemish free - then you'll need a gel coat patch kit (cheap at any good marine supply house) that allows you to kindasorta blend colors to match your existing finish. If it's pristine - and you want it to look showroom new - you'll need to take it to a place that specializes in boat repairs (fiberglass). They've got the tools/equipment to make the repair seamless....
