What would cause a transaxle to run backwards? 6 speeds in reverse and 1 speed forward.

Well, A model number would have helped.

I have only seen this once, It was a larger Sears garden tractor. It had a horizontal shaft Kohler engine, The belt ran off the engine to two horizontally mounted idler pulleys then back to the transaxle. But, The belt has to be twisted to ride on the horizontally mounted trans pulley.

Another shop had installed the new belt and twisted it the wrong way which caused the unit to have 6 reverse and 1 forward speeds, They told the customer they didn't know why so the customer brought it to me.

5 minutes up in the air on my forklift and I had a customer for life.....

If you just installed this tranny and have this problem, the transaxle is probably built for reverse installation in a rear engine rider and not compatible with your mower. If it's the side shaft tranny like 31Ytech mentioned, it could well be the belt twist problem.
