Kubota diesel gear timing

I am rebuilding a z751 diesel for my sailboat. The timing marks on the main cam are 4 teeth off from both the valve cam shaft and injection pump shaft timing marks. So as I reassemble do I match all marks per the book or keep the 4 teeth off as it now is assembled? This engine is from a storm damaged boat and I don't have any history on it.
Thanks for the comments.
Brian.

Did this diesel run OK before you disassembled it for rebuilding?
You said you had a book (a Kubota Service Manual?) Send me the Engine's Model and spec, type, serial number.
