Do I caulk and paint the windows at the same time?
This what my contractor says I should do, but I read through your sight it says that I should caulk first then wait for it to dry then paint.
Also any pointers about how to caulk around windows?

The best tip I can think of is make it look like it's supposed to look that way

You may end up smoothing with your fingers, at least at first anyway, so some rags and latex-type gloves may be helpful
Oh and a gun with the shut-off lever is helpful, to shut off the flow when you're at the end of a run

Using a damp rag can often help with smoothing out a caulk bead. A wet rag also helps to keep your fingers clean. As slickshift said a good caulking gun will make the job a lot easier.
The problem with painting over wet caulk is the paint is apt to crack over the wet caulk. How long to let the caulk dry is dependent mostly on how heavy the caulk is applied. Personally I normally caulk and putty all the trim first and the caulk is usaually dry by the time I'm ready to paint.
