You can stain the stone as long as it is clean. Depending on the color and stain used it may fade over time and if the stain is applied heavy there is a chance it could peel in spots. Is this on a wall or patio/walkway? If exposed to traffic there it is likely to get worn off in some areas, also a bigger chance of rain/moisture degrading the coating.
