1997 Pontiac Grand AM SE

My problem started about a month ago. I have a 1997 Pontiac Grand AM SE. 4 cyc., Auto Trans, 2 door

The timing chain and all 3 gears were replaced. It is an interfer. motor so I ended up replacing one valve as well because it was bent.

Since then the O rings for the injectors, the spark plug boots have both been replaced as well because there's a skip on cycl's 1 and 3. NOW when the computer is hooked up you can notice this skip but it doesn't register anything on the computer as being a problem.

What could be causing this skip? It comes and it goes but when it comes it'll shake you right out of the car. When the RPM's are up it stops.... suggestions? Please help I'm running out of ideas and am becoming very frustrated.

Has it been this way since the chain/gears/valve work was done or was it like this prior to that?
