timing belt marks on a 98 stratus 2.5 es

i can see the timing mark for the crankshaft and have made the alignment, but the camshafts marks are 180' from the specified engline marks on the rear timing covers, is that how it is supposed to be on a 98 stratus 2.5? i am opperating on a chilton manual and i think i'm supposed to buy a haynes, the chilton says nothing about the alignment for this engine except to align the camshafts to the marks on the rear timing covers. i would align the camshafts directly with the mark on the rear timing cover which would be 180' from where its at except this is an interference engine, and just messing with it without knowing could give me a bigger problem.
i am trying to diagnose a rough idle problem, and have replaced all the gaskets on the intake and have checked all the vacuum hoses in hopes that it was a vacuum leak. i have changed the fuel filter, the pcv valve, checked the egr valve, changed the airfilter, cleaned off the 3 sensors on the intake and the idle controll motor. if its not the timing it has to be the pcm (computer) right?

If you roll the crank around another 360 deg, the marks will all line up.........What you have is the differance between compression and exhaust stokes of a 4 stroke engine
