Windstar heating is sporadic

We recently took our 1995 Ford Windstar in because it was overheating and the heating had gone out. They replaced the water pump and radiator. The car no longer overheats and the heating comes on, but it will only stay on for a couple minutes, then the air will turn cold. After a few minutes it will turn warm again, etc, etc.

The auto shop said it was probably air in the new radiator, so they pressurized it to remove the extra air, but the problem persists. They are now recommending taking the dash apart to replace a motor, but I don't see what that would have to do with the heating fading in and out.

Any idea what the problem might be?
