2001 F150 5.4

Have a 2001 F150 5.4 High Mileage (180,000 Miles)~ Running ruff at idle. Started 1 month ago after replacing water pump and fan, but initial problem was only at 25-45 mph (stopped at highway speeds) and stopped after 2 days. Also noticed increase in fan noise after the replacement.

Problem reoccurred this morning and is more pronounced at startup and through all speeds upto highway. Disengaging overdrive seems to eliminate problem.

I've checked vacume hose connections, and they seem tight. Noticed that alternator is making noise, and maybe bearings are going out. Wondering if this is part of the problem or a parallel problem. Not sure how to proceed. HELP. Thanks Art

Can anyone suggest a good diagnostic tool to pull the codes from the computer. I'm replacing the alternator, should be in today, but want to see what else is going on.
