Stem replacement issues

Hi all!
I am replacing the stems in my Moen/stanadyne faucet and now the handles are in the wrong positions(personally I'd leave it, but the wife says "Put it back the way You found it.") The handles should be in the 3 o'clock(cold) and 9 o'clock(hot) position when shut off, as of right now the hot is at 1 oclock and the cold is at 7.

they have a nipple at the top that fits into a slot on the faucet so the valve opening is inline with the water flow.

Not sure how to get these straight.

Can you remove the handles from the stems and just reposition them?
Have you tried switching the stems?

the stems have a quarter-round (for lack of the correct term - 3 sides are flat the fourth is round) peg that matches up with the "female" slot on the handle. the handle also has a guide that prevents you from turning it 360(basically it only allows a 1/4 turn). I did try switching the stems from cold side to hot and vice versa, but no success. I even tried switching the handles, again no success. Double checked the stems to be sure I have the right part, and it is correct.
