Unhappy Warm water and cold water from hot water faucets, BRAND NEW WATER HEATER

We were having trouble with our water not getting very hot in our shower plus no hot water at all in our kitchen and other bathroom sink even after running it for a long time. The hot water we did receive smelled like urine...so we bought a new hot water heater. Well we're still having the same problem (even though I believe the urine smell is gone) I'm wondering if I have clogged hot water pluming lines in some places along the house? I currently have the hot water heater temp set at 125 degrees. I talked to the neighbor and he said that the plumbing had all been redone under home with pecks piping...I'm wondering if the plumber may have messed up and somehow crossed or mixed hot and cold water lines (is that possible?)

Oh and when we had turned the water off to install water heater and then turned it back on and sputtered it out faucets, a good amount of orange water came out cold and hot water pipes to start...is that a sign the hot water lines are clogged? How would I unclog them if they were. OR is there anything else that could be the problem.

The sputtering is normal when you turn on the water after work has been done. Air gets in the lines. Yes, it's possible that the plumber crossed the lines. I saw it happen first hand. Did they color code the Pex? Blue for cold & red for hot.
