Question existing skylights/new steel roof

I want to have a new steel roof put on as my eighteen year old asphalt shingles are getting tired and shedding a Maine snowload is a consideration.
The issue concerns the two 42"x42" opening skylights and the differing opinions regarding the flashing, and/or taking the windows out and resetting them. They are also eighteen years old but in great condition. So what's the most sane, cost effective approach. Perhaps I should just have it reshingled. Which ever, this will be the last roof job in my lifetime. Thanks, EZway
