Deck Roof leaks

Deck Roof leaks

I put a partial roof on my deck primarily to shade my kitchen in the afternoon and to BBQ in the rain. HOWEVER, in order to tie in to the existing roof, I slipped a piece of flashing under the asphalt shingles, sealed it with mastic and nailed it down. It leaks some and I was wondering why. My carpentry is good, but my roofing skills are so-so.

I think the nails through the flashing did it. I did about 8 skylights with another guy and he always said, make sure you don't put any nails in the copper flashing, otherwise you can kiss the skylight good bye.
