Flat Rubber Roof
I have a flat rubber roof which was installed in 2004 and have several questions.
1 - The roof was painted with an aluminum paint which is now starting to fade. Can I use any aluminum paint to paint over the old stuff, or do I have to use a specific type of paint? I don't know exactly what was used previously.
2 - In spots, the rubber membrane is starting to bubble. I know how to repair this (cut an "X" into membrane, peel it back, apply roofing cement, and cover whole area with another rubber membrane, etc.). Do I need to use specific types of materials for this repair, or will any do?

First you have to be sure what roof membrane you have. Rubber is just that. Its like an inner tube in big sheets at least 7" and up to 50" wide. If it is rubber than roof cement will do more harm than good as will any asphalt based product like silver coating.
It may be a modified bitumen roof which is sometimes called rubber by non roofers. That would be in three foot widths and could be silver coated and patched with roof cement and a like material patch. The silver coat can be bought at any roofing supply or home store in 5 gallon cans.
I wouldn't cut out a bunch of bubbles if there not broken or leaking.
If the roof was put on in 2004 and you have these issues id call back the roofer.
