Not sure what flashing your talking about, but if its a free standing pipe that just comes through your roof there is two main parts the pan flashing, and the store collarm, the pan flashing should look a piece of sheet metal with a cone sticking up vertically from it it sits around the pipe and is layered with your shingles, then your pipe should come up thru that cone, you need to get a storm collar if you dont have one you should check wtih your local fire place shop, you will need the diameter of your pipe on the outside within a half inch roughly, so if you have a six inch pipe you need a six inch storm collar, some you just take your cap off and slip over the pipe, others look like a big C shaped piece of sheet metal, you just pull wrap it around the pipe then either screw it together or use the fasteners on it, after that you just need to run a bead of silicone around the pipe to prevent water from entering between the pipe and storm collar
