removing chimney/sealing roof

I have an unused chimney for an old oil burner that was a victim of the Seattle Earthquake. I am removing it, but need help on how I should seal the hole in the roof. The chimney comes up through the peak of the roof, and is an internal chimney (i.e. it doesn't go up the side of the house, but rather is 6' or so from the nearest exterior wall.

I have shingles that match the existing roof shingles.

You did not say if it was a brick or metal chimney. Usually they take it off about 3/4 inch lower then the roof, fill in with a board, and shingle over it.
