How did they get there? Flood? Pipe burst? Toilet overflow? If it is truely a water stain, any IICRC certified carpet cleaning company can help you.
There is a phennomenon called water marking, that happens in loop pile carpets. It looks like water stains or color splotches. It is caused by negitive ions. You wouldn't believe how that is removed! Waving a wand over it! Really! Just like old TV's. The technicians wave an electrostatic wand in front of the TV and it would clear up the picture. Electrostatic waves are powerful things.

Stain on berber carpet
Always blot stains from outside toward the middle to prevent spreading and use white cleaning rags to check your progress and to prevent dye bleed to your carpet. Blot stain with 1/4 tsp neutral, clear dishwasing liquid in 1 cup warm water. Blot, don't rub. Then blot with 1/3 cup ammonia to 2/3 cup warm water. Then, blot with 1/4 cup white vinegar to 3/4 cup warm water to remove residues. Then, finally blot with plain warm water to rinse. Repeat process if necessary.
