The "goop" is not from the epdm membrane. Im not sure what it is but epdm doesn't break down into liquid at any time nor does the proper adhesives that would have been used.

How do you know the roof has ten years left?
I wouldn't suggest putting nails through the top of the shingles.
You could try a tube of caulk to hold them down though.
