Toilet Vibrates When its Filling

My toilet vibrates when its feeling, it seem its coming from the shut off valve, I took all the guts out and checked for blockages but it is still vibrating any help?

Well, I think the gap is due more to that the floor is not level underneath so to make the fireplace look visually straight from the front they had to lay it crooked in the back creating a gap...
