toilet installations

We just had a new floor installed in our bathroom, and are in the process of installing the toilet.

The problem? We think the subfloor might have been raised too high for the toilet to go back on.

Should the hole in the floor stick out like a pipe for you to put the toilet on top of? Can it be level to the floor and still work? How can you tell if the wax flange is in the hole, and that everything is sealed properly?

If the flange sits below the finish floor, add extra wax to make up whats needed for it to seal.
