I checked it out my toilet tank and I saw lot of black stuff inside. Do I clean it if so what kind of tool do I use to pick them up?

I would not worry about it. If it worry's you you could shut water off and flush toilet and than clean the rest with a wet, dry vacuum.

Do you have well water? Looks kind of like sand particles that are not uncommon from a well. Do you have trouble with aerators plugging up?

Otherwise as Pugsl said, not a real problem for the toilet...

..... or even mop them up with a rag after the tank is emptied.

Looks better then most tanks I've seen.
Sure looks like you have an old style ball ****, not a newer style Fluid Master flush valve, not going to fix you minor issue but when that one starts to act up this is what you need to change to..
