Toilet stub out too low?

I am renovating the basement and a plumber came 3 years ago to do the rough in since he is one of my past in-laws friend who was leading the reno. He rough-in the toilet flange, toilet supply line, vanity supply line and drain and also the shower. I now have installed the toilet but I guess when we installed the drywall we made too big of a hole where the PEX stub-out comes out. Can I patch this via the traditional wall patching method? I was going to use an escutcheon to hide the hole but when I put the escutcheon in place, it hits the baseboard and can't sit flat against the wall. How would I go about fixing this, trim the escutcheon or the baseboard so that it can sit flat against the wall? The other thing is that there is a lot of play in the pipe I guess it's not secured to the wall stud at the 90 degree connector, can I just leave it like that? Ill try to post pics later today so that it's easier to see what I am talking about.

I usually see the baseboard notched out around escutheon in homes. My 2 cents.

I use a hole saw to cut an exact arc for the escutcheon to fit. It is best to cut it before installing. Fasten the molding to a scrap board so you have something for the pilot drill to hit.
